I really like Makerbot's One Small Step, but found the moon did not have enough definition. I scaled it in the y-axis of the moon by a factor of 2 in blender.

How would you recommend printing this? As if you lay it flat, supports will ruin the detail?

Print it standing up with the words "one small step" at the bottom. That is how I printed it. Looking at the sample photos, it looks like everyone else did the same thing.

Is it a joke that the moon was the side purportedly changed but one one is showing the moon side? Not even the preview is showing the moon side but every single print of it is the foot size. Dafaq people?

It is probably simply that the footprint is far more symbolic/iconic.  You can always click on the 3D box in the corner for a rotatable preview.
