The Mendel90 fan duct should clear the clips. If it doesn't it is because isn't level but sloped downwards due to inaccuracy in the printed parts. If you put a shim between the bracket and the carriage above the screws you can make it level.

I apologize for my English. I use translate.google. I have two more mendel prusa and there I 120mm cooling cooler mounted on top. He just blows the top of the table. On mendel90 I encountered a bad seal bridges. And agonized week, tried different positions and the number of fans, changing the parameters of temperature and print speed, calibrated extruder and much more. If you need, i am to lay out pictures later. But so far managed to achieve pleasing results only with this design cooling. Nozzle 0.35, the height from the bottom of the table to about 4-5mm.

I also have a mendel 90 and the fan is always washing of the clamps from the hot bed. How much more freedom for the hotend does this construction give you? If you down the hotend to Z0,4mm, how much free space do you have under the fan? because the original fan doesn't give enough free space!
