I like the idea here. I think you will need to somehow allow air into the headspace to prevent a vacuum. I don't think that the yeast will come out very well because air will need to come in. You could put another opening in the mold to allow for a solid tube to get air in the headspace. I am also a little concerned about sanitizing. 3D printing creates a lot of little crevasses that may be hard to sanitize. This design has some potential.

If you look at the fourth image, there is a bendy straw that goes up to the top (bottom) of the Erlenmeyer, otherwise you are absolutely correct, the flow would stop and bubbles would break the column.

I was also concerner, but the crevasses are not that deep, and because the silicone is very flexible, id does not feel like dirt trap. I would recommend boiling it, or putting it in the oven though.

I will soon upload an openscad file. In that you can enter the size of your Erlenmeyer flask. It has to fit snugly on your flask, and I do not think two flasks are alike.
