You have to go into your printers firmware, edit and change the steps per mm for each axis that is off and then compile and upload the edit to the printer.

You can have improperly sized holes even when the linear dimensions of your prints are perfect. I see that your interior diameters are way off, where your exteriors aren't too bad. Check out this guy's extensive writeup about the subject:
