Hey! What do you mean with "logo facing up"? Horizontally, or vertically? I ask specifically because you mentioned that with no supports some cleaning up is required, but with the model lying flat with the controller facing up there is no way the printer can do a couple of floating islands inside of the rails for the joycons. Your are exactly right it is troublesome, I considered modeling some of my own supports but decided it worked well enough without them.
The one in my pictures was printed oriented like A without supports and required some clean up of the droopy bridging. Had that not worked i would have then attempted the print with B orientation and with supports. Had that not worked i would have added some of my own removable supports in SolidWorks before exporting the .STL file.

I'll reword the comments to say logo on the top side.

Made it in orientation A :). at 102% the fit was still very tight, I just sanded it down a bit.
