What print settings do you recommend, layer and infill? especially to resolve the coupling threads. I assume PETG? What size and type screws are you using in the arms?

PLA 3 perimeters, 20% infill gyroid. The m10 threads print fine at .2mm layers.

M3 screws, I believe 12 mm will do, 14 may be better.

Any references to the rest of this setup? Looks amazing

The spool holder is this one, https://www.thingiverse.com/thing:943563

It can be used free standing or hanging from a rod.

I can't seem to find the simple clips that are used to hang them from the rod.

STANDARD SIZED - Universal Spool Holder

I'm still not sure how the clips holding it to the rod work. What's preventing the spool from tilting and rubbing against the wall? The clips look like they hang the spools, but not doing much for holding them apart from the wall.

The center of gravity is very low and the hooks on the clips are very wide apart, the spools do not pull towards the wall they just hang down and do not move.

I've experienced spools jumping off the rail-type spool holder, so I don't quite trust them to stay unless positively held, but this is a different beast, maybe it's not a problem. Definitely giving it a try. Thank you for the file for the clips, I was already trying to design one since I could not find the original source either.

I couldn't find the thing or details, but I had the STL so I have added it to here it's called "hooks.stl"

Could not find a matching wall mount bracket, so I made one: https://www.thingiverse.com/thing:3196467

Wall Bracket for 1 1/4" rod for universal spool holder

Thank you! This looks like a much better setup than the trays and arms supplied with the MMU, given you have a wall behind your printer. Most of us do, though.
