I'm having an issue with the cooling ducts. The hot end I'm running an E3D nozzle, which is shorter than some of the other nozzles, and I can't get the cooling duct high enough. I'm using the single 4020 duct, and I'm colliding with the fan / hotend mount when trying to go up. There's space on the hotend side, but the duct side won't move higher due to clearance issues.

As I do not have Mosquito hot-end to test against (I used their STL plans), can you take a couple pictures and maybe a measurement or two of the clearance (lack thereof) issue, and I can then work to fix this for you.

Absolutely. Let me get a few images and measurement and I'll get them to you. Also, if I can make a suggestion / request for a revision... The Mosquito hotend itself, since it currently mounts to the fan mount bracket, doesn't sit perfectly perpendicular to the print surface. If there is a way to adapt the Mosquito hotend to use the factory mounts, and add the shroud over the top of that, it would add more pieces but it would be much more stable as far as the nozzle is concerned.

Sorry for the delay, I ended up removing the mount as the duct started to sag a bit from what I assume is being too close to the heated bed while printing. Here are the images of the mount.
