Will it damage the battery from overdischarge?

the batteries have internal protection against discharge.

This is not true - I have taken apart one of my batteries, and the end terminals of the cells go DIRECTLY to the outside two pins with nothing more than a fusible link in between one of them.

All of the Milwaukee tools have active circuitry within them to prevent over-discharge. The best way I've found so far is to take apart one of the "M18 Power Source" covers with a relay connected to either the 5 volt or 12 volt output of it to cut the power.
