This is great! Does the lid close when there's just a very tiny USB device in the USB ports? I'm thinking of the Logitech universal wireless connector, or a USB stick of similar size. It would only stick out a couple mm.

I'd say no, I gave away the one I made, but from what I remember the door comes right up to the ports.
The pics show off just about every angle with the PI installed. It looks like there is just the width of the door in front of the ports.

Looks like they have the exact same dimensions 85 x 56 x 17mm, and from what I'm seeing the same layout, so my best guess is yes, it should fit exactly the same.

What kind of screws do you use to hold everything in place?

I never actually got around to screwing it together, as you can see in the images. The case is supposed to be held together with 4x #4-40 1" machine screws. People have also used [3/4" #4 sheet metal screws] as well as [2,5mm wide x 20mm long universal screws]

The parts are made with zero tolerance between them for printing on a dual extrusion printer. It sounds like your printer extrude rate may be slightly too high causing it to make things, like the gap for the black section, slightly over the spec size. (extra filament oozing over the expected bounds) have you ever measured a calibration cube to see if it comes out to the size expected?
I would guess a little sanding would help with making things fit, but it's hard to say without seeing the results.
I'm not sure what advice I could give you as this wasn't build to print as separate parts. May want to go back to the original file and just paint it after printing. http://www.thingiverse.com/thing:449877

Alright, I tried printing it, however, the black parts don't seem to fit very well, same with the lid. The black parts are a bit too big, and the lid doesn't fit very nice. I also tried to make the logo in the lid closed, so it doesn't print it because it 'floats'. This hasn't been succesfull though.

This was printed on a ultimaker 2.

I fixed the issue I was having that made the previews incorrect and uploaded new STL files.

I have a Ultimaker 2, which doesn't have a dual extruder. Would it be possible to 'seperate' the model so I could still print this with the correct colour? My mom used to love playing on the NES, so I wanted to make this for her, hopefully with the correct colours as well.

The files are separated by color, as that is how you have to set up dual extrusion prints. In theory you could just print each part and glue them together. The lid might pose a challenge as the lettering would all be separate. You may want to print the lid solid or offset the logo so you still get some branding.

My guess would be that it would not fit. You would have to figure out the difference in size between the A+ and B+ and see if that HUB fits between those numbers.
There is not much more extra room in the case with the PI inside. I uploaded a few more photos with the internals in place.

Hey it seems you're missing the black brackets. Can you upload those separately?

I think the previews are messed up. I just loaded all the files into Makerbot Desktop and all the separate pieces are there. Try it out, let me know if i need to re-upload them.
