I drill two 1.5mm holes in the case after printing.

But be careful, Li-Io batterys can explode by short circuit !!!

And you are rigth Li-Io should be handle with care, also not try to make a multiple battery-pack without a balancer and use protected batteries or a protection circuit like this one: http://dx.com/26113http://dx.com/26113
